Description
There appears to be a problem with newly-created familiars of higher-level Wizards stemming from the familiars' higher Int. This Int is giving them extra beginning skill points and, with Ravens, bonus languages as if they were a new character of another type with that initial Int. A familiar that was created at first level but has "worked its way up through the ranks" does not get these extra skill points and bonus languages. (Actually, there is the message about bonus languages and the selection box says there are so-and-so many selections remaining, but there are none listed to select.)
I've attached a table modified from the SRD showing what the situation looks like at each step of the familiars' advancement. I was mostly using a Raven familiar in this testing, trying it a few times with a Bat and a Toad with the same result regarding skill points, but no message about bonus languages appeared.
As part of the Bringing the Core Sets in line, the only solution is to implement separate races for Familiars which would use a Companion Class which don't grant skills.
